Basically, I was doing a mission which involved destroying a system. I couldn't log into the system due to a gateway protecting the system. So I got the gateway IP, and connected. But it says that it doesn't allow external connections. How do I disable it?

You'll want to get HUD_PCForce and the associated software.

to break the protection gateway it is only turning off the gateway or does have some other form?

Taking it down renders it useless. It also serves as a backup server as well so be careful with this.
